Do you have any hacks installed? If so, uninstall them and see if the problem goes away.
It's possible that your module is not making good contact on one or more pins. Shine a flashlight into the springboard slot and make sure no pins are bent over or missing.
If you have a video or digital camera, look at the omniremote module thru the viewfinder while you press a remote control button with the module intalled. The image sensor in most cameras can see IR, and it will appear on the viewfinder as a light flash. If the module flashes with each button press, then at least the IR LED in it is still working. If you see no flash, then the IR LED may have simply worn out or failed.
Either way, CALL the omniremote folks. Email is unreliable and an unsatisfying way to get a response. See if their support technician can help you, or have them send you a replacement module. It SHOULD be under some sort of warranty.
