I use the pilot-link program under Linux and a serial cradle to sync my Visor. I'm interested in getting an mp3 springboard module, but it looks like they use Windows or Mac specific software to transfer the music files. Does anyone know if any of the mp3 modules can work with Linux?

No.. none that I am aware of..

Another problem is all the current mp3 players require a (true) USB connection and not a serial hotsync connection..

I don't think there are USB Handpring Visor drivers for Linux just yet.. You might be able to get around this problem using a windows emulator like VMWARE's, or Lin4win (I don't think WINE would work in this case).. I've never tried it so you may have to search the net for answers..
