Unfortunately (or fortunately, depending on your point of view), that's how Outlook 2000 behaves.
In order for Outlook to check for new mail, it must be up and running. When an external app like the PalmOS mail conduit accesses the mail functions, Outlook is designed to automatically check for mail. However, the mail conduit has already accessed the inbox (come and gone!) before the mail download check is complete (blame this on the slow MAPI performance).
If you're on an Exchange server (meaning your O2K installation is of the Corporate/Workgroup mode), you can somewhat circumvent this auto-check by unselecting the "Microsoft Exchange Server" in the Tools->Options/Mail Services tab.
If you've configured O2K to be "Internet Only", I believe you can also turn off the mail check by accessing the "Internet Accounts" in the Control Panel/Mail applet, select your default mail account and uncheck the option that automatically uses that account for send/receive messages.
