Basic Sync Question: What Does System Conduit Control?

Arrgh! I recently lost ALL my data. I had to do a hard re-set on my Visor, and when I sync'd to restore the data, I neglected to take into account that I had my sync defaults set up to replace PC data with Visor data, so I wiped out my PC backup. How stupid am I? Anyway, from now on, I'm setting my defaults to a true 'sync'. I never used to do a true 'sync' because I was paranoid about ending up with duplicate entries, but given this recent fiasco, I'm now over that.

But as far as the System conduit is concerned, I've never been clear exactly what that controls, so I'm not sure if how I should set that conduit for sync purposes. Can someone please explain what 'System' controls and give me some insight into how to set up that conduit? Thanks.
