New USB reader question

I just got a USB reader to transfer files to and from my SMC cards. It appears to work OK with large files (i.e. IMDB etc) When I try to do smaller files (~ 20-50k) they appear to transfer OK then they aren't there.
Is there a good website which would have some hints on working it out? Or anybody around here have some ideas?
