The default hotsync will backup all of your data AND applications, provided they have the backup bit set. Most applications have the backup bit set for their data when installed, but if not, you can use a utility like Z'Catalog to set it.
Earlier versions of hotsync manager had some problems with backing up applications but that's been fixed for quite some time.
The only data that the default hotsync can not back up is the PIM database files (datebook, memopad, address, and todo). I guess it assumes that since you're hotsycning, your PIM data is protected as it is being synced to a desktop application anyway.
BackupBuddy does have the ability to backup these 4 PIM databases, and also provides some other very usefull functionality. But it is not required to get a full backup and automatic restore of all of your Palm files (other than the 4 mentioned above).
