Main thing is sound quality. WinAmp3 didn't sound as good as included player that came with my sound card. iTunes does. I can't imagine much as changed with newer versions of WinAmp. I could easily be incorrect.
Another thing to consider is where you tweak your balance/etc. I do so with the sound card utility, which is good because iTunes' options are very limited. If you use WinAmp's equalizer, you may well be better off sticking with what you've got.
<added>As an aside, my 2nd attempt at modding my video card (using the Zalman heatsink) went much better. There is a perceptable difference between the top sink and the bottom, leading me to believe I could've done something better somewhere along the line, but it runs as well as it did previously. I don't overclock my stuff, so I don't know as it performs better or not. My system is as quiet as I can get it now. That's all I care about.
